Abstract
Protein carries out many of the functions on the cellular level. Protein structure prediction (PSP) is a fundamental problem in computational molecular biology and biochemical physics. Many methods are used in solving the protein structure prediction (PSP) problem. The use of an All atom energy function that includes a novel hydrophobic solvation function derived from several experiment shows promising ability for energy discrimination against misfolded structures. The problem considered in this research is about finding the protein with minimal energy value. This paper presents a Bacterial Foraging Optimization (BFO) algorithm for protein structure prediction problem, using face centered cubic lattice and Hydrophobic/polar (HP) energy model and BFO to improve the search quality in terms of minimizing the free energy level of overall structure with 17 proteins. This research demonstrates that the proposed algorithm can be successfully applied to the protein structure prediction and the result will show more effective outcomes.
