► We develop an orchid oligomicroarray containing 14,732 unigenes. ► We compare transcriptomes among different types of orchid perianth. ► Labellum-dominant unigenes are majorly involved in energy metabolism. ► MADS, ARF, and C3H transcription factors are dominantly expressed in labellum.
