► Twenty seven kinds of AcPKC genes were defined as atypical PKC isoforms by domain search analysis. ► PKC-EGFP fusion protein localized cell membranes or nuclear membranes during encystation. ► siRNA against PKC molecule of Acanthamoeba reduced the encystation efficiency of Acanthamoeba. ► AcPKC genes mediate the signaling pathway during encystment in Acanthamoeba.
