► Newly 25 polymorphic SSR markers were developed from SSR-enriched library. ► High genetic diversity values on 75 on-farm Japanese apricot genotypes. ► Prunus mume is distinct from Prunus armeniaca and Prunus salicina based on the genetic distance. ► Useful in determining genetic variations and relationships of Japanese apricot.
