► We describe genotypes of Pneumocystis jirovecii based on UCS region from immunocompromised patients from India. ► We describe mixed infection based on a high-resolution gel electrophoresis. ► We describe allelic profile of P. jirovecii isolates based on genotypes at UCS, ITS and mtLSU rRNA regions.
