► The first information on yeast biodiversity in Koumiss in China was given by polyphasic method. ► The indigenous yeast species in Koumiss were different among samples from different locations sampled. ► G. sp., P. membranaefaciens and P. deserticola have not been reported in earlier studies in Koumiss.
