The limitations of draft assemblies for understanding prokaryotic adaptation and evolution

► We simulated datasets for genomes of prokaryotes with varying genome types. ► Assembly was fragmented by mobile elements and genes repeated on other replicons. ► The most fragmented regions corresponded to known genomic islands. ► This result was compared to real data. ► The genomic context of acquired genes is lost when assemblies are left as drafts.
