► Three genealogical clusters were detected in Ruditapes philippinarum. ► Significant differences were found between Chinese and Japanese populations. ► Pleistocene climatic oscillations had a dramatic impact on the genetic variation. ► The long larval duration can affect the genetic structure of this species.
