► We investigated the influence of tree-based intercropping (TBI) on AM fungi. ► TBI supports a more diverse AM fungal community compared to conventional monocropping. ► Tree species differentially affected the composition of AM fungi in the TBI system. ► The AM fungal community exhibited temporal variation throughout the growing season.
