► A new method was developed for TCR repertoire analysis in the common marmoset. ► This method was a very useful technique with high specificity and reproducibility. ► TCR repertoire was not different among tissues and among T cell subpopulations. ► This method has the potential to replace antibody-based flow cytometric analysis.
