► Regional comparisons are is increasingly used for studying large-scale ecosystems. ► Ecosystem comparison is a major tool for understanding ecosystem functioning. ► We propose a two-criteria typology to classify existing ecosystem comparison methods. ► The typology suggests new methods that could be developed for comparing ecosystems. ► Ecologists do not fully exploit large databases that are accessible electronically.
