► NAEn-s-n is a serial of newly synthesized cationic gemini surfactants. ► NAEn-s-n binds in hydrophobic domain II and III of BSA by hydrophobic forces. ► The concentrations of NAEn-s-n and BSA affect the binding constants and the binding site. ► The combination is enhanced by lengthening alkylchain. ► Owing to diverse configuration, the spacer influences the binding complicatedly.
