► Capture of the Fc receptor-cytoskeleton complex from the surface of live human primary cells. ► Random and independent sampling of parent and fragment ions by LC-ESI-MS/MS with log normal ion intensity values. ► Log intensity of parent and fragment ions compared across treatments, proteins and peptides by ANOVA and Tukey-Kramer. ► Type I error of protein identification calculated by Chi square comparison of peptide-to- protein ratio versus random spectra. ► Extended network of protein interactions specific to IgG-ligand calculated after subtracting proteins on control beads.
